There currently is not a way to exclude alternate course requests from the Schedule Maker process.
The process to exclude alternate requests from being scheduled is to have students not request alternates, then generate the Master Schedule with Schedule Maker. After it has completed, open up course requests again for students to then add their alternate requests. You can then use the Student Enrollment screen (onRecord > Schedule Maker > Student Enrollment link located in the floating toolbar) to work those alternates that students will need to take due to conflicts with their primary requests.
